I am up to Eden mission 6 on normal, but I am stumped.
I have collected 2 of the three peices.
The first on is in the top-left of the screen, probably about 10,10.
The second one is guarded by all their many guard posts at the very right of the map, south of the volcano.
Where is the third one? I've sent my scouts everywhere except into the enemy mini-base.

Normal Level
Mission Objectives
You must pick up three pieces of wreckage from the Conestoga. The pieces are located at 7,7, 90,30, and 114,35. Once acquired, they must be returned to the convoy’s starting location.
Tips from the Test Labs
Take care of your Scouts! You have superior forces, but if you lose your Scouts, all will be lost.
Beware the vortexes in this mission. They can help by destroying enemy units but they can also destroy yours if you are caught sleeping.
Keep the Rail Guns together. Remember that a Rail Gun has a greater range than a Microwave. Clear out as many units as necessary, but keep the Scouts and Cargo Trucks in a safe area.

But by the enemy mini-base, I meant the CC, Standard Lab, and MHD in the bottom right.

That's exactly where it is...
EDIT: That most certainly should be a Tokamak, not MHD...

No, it was definitely MHD.
And the third part wasn't in the enemy mini-base, it was in the middle of the map, between the 2 EMPs and the one RPG. 90,30, as Sirbomber said.

There must be extra turrets, so more power is needed.

Well... The CC can power up the lab and every turret takes 10 power, so you'd need 25-30 turrets to consume all the tokamak's power, or 40 if it's an MHD.
Anyway, a simple mouse-over the building shows exactly what it is and I'm not going to argue :) A motivation for it being an MHD would be so the player doesn't wait until the tokamak blows up.
